All emails such as password resets and account activation are being flagged as spam. Is there a way to change those types of messages in the email being sent so that it isn't marked as spam.

Unfortunately I don't know what can be done about this.

You may have to configure your SMTP server if that's what you're using, but this is something I don't know much about and can't help with.
